Is this a lucike's thing? Just started noticing it after about 3 sector "expansions" I saw a ship with military in the name, then a day later saw two ships with military.

Not sure if this is related to the new faction defenses or wing related (if so, surprised the player is privy to this info)

Yes thats part of Lucikes Collection. You will encounter that flag on TPs, wich means that these ships carry military personel you need for several Extensions like CODEA. As far as I am aware you can hire that personell once those transports dock at their destination. I'm not 100% sure of the colors but from what I have seen those indicate wich ships belong to one wing and ships in a different color belong to another.

Its Lucikes Military Transport script. Blue means a transport has personal you can hire, red means it's empty.

Thanks...arg I really don't want to go read German...but guess I'm going to have to if I'm going to have these installed so I don't make another "which mod" mistake.

Maybe I could help you with that :P
But I have one question: When ive installed the Scripts from Lucike, the ingame number turned from green to red (The text at the beginning after loading a savegame at the bottom)
So, because i wasnt sure if ive done something wrong i completely new installed everything (Without Lucikes`scripts), how do you get his Scripts work?

It's probably worth checking the file log72120.txt in the Egosoft\X3TC\ directory, which you should find in "My Documents" or its equivalent, depending on Operating System. This should give details of the results of the check for a valid install, which is presumably failing due to the addition of the Lucike scripts.

There's a proposed fix in the "1.2 compatibility" sticky, at http://www.thexuniverse.com/threads/20437-X-Tended-Terran-Conflict-Compatibility-List-Version-1-2/page27 (bottom of page, post #270 (http://www.thexuniverse.com/usertag.php?do=list&action=hash&hash=270) ) - I've not tried it so can't comment on how well it works.

The fix for XTC 1.2 is/was installed. Im waiting for Lucike to come up with a new one :/
Until then I have a clean XTC :)

I think he meant there is a proposed fix for 2.0 in the 1.2 thread. Posted by Monti, post #270 (http://www.thexuniverse.com/usertag.php?do=list&action=hash&hash=270) .
I've seen another as well, but I don't remember which thread it was in (think it was that one), but they should do the same thing as they edited the same file.

Possibly on the Egosoft forums in a thread about XTC2-compatible scripts at http://forum.egosoft.com/viewtopic.php?p=4000549#4000549

Appears to be solving the same problem - two commands using the same slot - but differs by renumbering the "other" command.
